If I sell products through merchants accounts on other resellers sites Like ebay, amazon etc, will using my store name on my main site boost my search rankings? Is this a risk of damaging my companys name and image?

As long as you provide content besides the affiliate links, it would be fine. I use nofollow on my affiliate links.
